I do not think that this is a make-kpkg bug. This may be a modules bug, but, 
despite what you think, I think it is either a make-kpkg bug or a 
kernel-package documentation bug.

If the problem is a kernel-package documentation bug, as I initially thought, 
the bug is not that the instructions are not clear. According to what you 
wrote, it would be possible for someone running as root to follow the 
instructions successfully without noticing issues. The problem is that the 
documentation is incomplete, apparently because it omits to tell to become 
(fake)root.

So, just mentioning how to get (fake)root should be enough to fix.
