Multiple bibliographies are provided by the package `multibib'. The usage is
described on http://airminded.org/2006/02/25/multiple-bibliographies-in-latex/
and on http://www.tex.ac.uk/cgi-bin/texfaq2html?label=multibib

It seems not so difficult to add the support.
To do is:
  run bibtex on every *.bbl file existing (not only "$document_root.bbl")
  clean the generated files on clean

I'm not unfortunately not familiar with Perl and can therefor not provide a
patch.

Currently I run latexmk and receive some ``undefined reference'' errors. Then
I run bibtex on the second bbl file. And finally latexmk again.
It workes this way, but included support would be nice :-)
