I have the same problem on a fully updated etch installation. I tried pairing
with many different settings of hcid.conf (including auto) but every time it
failed with a call_passkey_agent(): no agent registered message in
/var/log/syslog. Then I found this bugreport and tried the unsupported hack and
it worked in one go (so thanks for that!). I do have the complete debian
metapackage "bluetooth" installed, including bluez-passkey-gnome, which didn't
help in solving the problem in my case apparently.
I am also running Fluxbox and don't see any bluez-passkey-gnome icon, but
perhaps that is because I should have done something especially to achieve that.
