Please see also bug #453688. When in the loaded session there is any GNOME panel that is not set to 'expanding', the window-placement rearranging occurs. So, you see the saved gnome-terminals come up at the right location and as soon as applets starting to appear in the gnome-panel, it starts to resize and grow and then the gnome-terminals get rearranged to weird locations. Maybe it calls something of xrandr? Because running xrandr causes the same effect. When having the gnome-panel to expanding, it takes the whole width of the screen and does not grow. When doing that, the gnome-terminals stay at the same position, apparently xrandr is not called then.
