Hi, thanks for reporting this! And thanks for teaching me another little trick - I didn't know about see and mailcap. It appears Ubuntu comes with a well-configured mailcap file, so this is quite useful.
I can't quite confirm this bug yet - I tried setting see as the application, and it looks to me as though it works correctly regardless of how I open the link. The different ways of opening a link lead to the same code, so unless you have put the links in the "ps" or "pdf" fields rather than the "file" field, I'm not sure what could cause the different behaviour.
