I agree with you, and it's not a problem that's limited to gnome as I
get it on KDE as well, but I don't think there's any chance of a fix
for this. BitTornado uses the standard save dialog box, which includes
the "Replacing will overwrite its contents", so there's not much to be
done there.

The download location selection window does say "Choose file to save
as, pick a partial download to resume", which should help most people.
Also, the dialog is correct, in that if you accidentally select a file
that is not part of the download, BitTornado will replace it with the
new download.
