In essence, dput - after doing some checks - only uploads the very files mentioned in .changes, so I'm not quite sure what the manual upload function would do (and you can pass check-only if you don't want to do the upload). I'll look into supporting ftp urls in the http upload module, but I am not sure how easy that is.
