The culprit for the corrupt HTML and the duplicate BODY tags is the vfill inset(s) that make the WYSYWG docbook look pretty. These are in the default docbook template and make the "article" look like article on screen. Unfortunately the resulting HTML becomes WYSWTF instead of WYSYWG. Removing them by hand from the lyx document fixes this issue.
While the issue is there (lyx-1.3.4 did not have it), there is a workaround. This still leaves lyx not generating the per-section HTML which can be worked around by exporting as sgml and running linuxdoc or sgmltools offline.
