I think I've found my, maybe our (Ladislav's) problem. Pre-existing virtual hosts in Apache.
I don't completely follow it yet, but the Alias provided by your /etc/drupal/5/apache.conf (linked to by /etc/apache/conf.d/drupal.conf) that maps /drupal5 as an http address, isn't being picked up. When I accessed <http://host/> (or <http://host/install.php>, I forget) instead at the suggested <http://host/drupal5>, the install script ran and I saw the drupal5 initial webpage. The cron script still isn't working (as again, /drupal5 isn't working), but <http://host/cron.php> seems to work. So, as you said, the problem is with my (maybe our) configuration. But for others who find themselves at this thread, investigate any Apache virtual host configuration you may have in place. Again, I don't know how exactly, but I think they're gumming things up.
