I doubt that cron-apt has the conffile checking or the origin checking that unattended-upgrades has (it may, I have not looked into it). I think all that needs to be done is that cron-apt calls unattended-upgrades and the integration is complete :)
I imagine that you and the cron-apt maintainer are the best people to sort this out...
