The default behaviour is now to have both menu merged, iirc. But you'll
need to do the merge yourself if you have modified your menus. If not,
you can safely remove them from:

~/.config/xfce4/desktop/menu.xml

This file will be recreated from default config files, and the result
should be like huggie said.
