I'm pretty sure this is an upstream bug so feel free to pass it on. It seems that the Skins directory location has been changed without notifying anyone or updating any of the documentation. It used to be in ~/.audacious/Skins, but with the recent move to ~/.config/audacious it no longer works. Looking at the documentation, it seemed that it might be ~/.shared/audacious/Skins, but that doesn't work either. Finally, digging through the source code, it seems that the correct location to place user specific skins is in ~/.local/share/audacious/Skins. A good start would be to get upstream to update their documentation to reflect that change.
