main.cvd is the main database. The *.inc folders are for incremental updates to that main database. It sounds like something failed during an incremental update at some point, and it fell back to retrieving the entire database. Try this: backup the contents of /var/lib/clamav rm -rf /var/lib/clamav/* /etc/init.d/clamav-freshclam restart (wait until it's done downloading) /etc/init.d/clamav-daemon restart Let me know if this fixes it for you.
