I don't know the date when support for GNU/k*BSD has been added to config.{guess,sub}, but the files in the current version of the package autotools-dev are dated 2004-11-30 and are working. Actually, the best way to know is to look for "kfreebsd*-gnu*" or "knetbsd*-gnu*" in config.sub. If these strings are present, that means that the script has support for GNU/k*BSD.
