If this is a crusade to all applications using the system tray (notification 
area) please provide
an alternative solution for 'backgrounded' applications which should be 
available on all virtual
desktops (through the application's icon).

the proposed solution is to use panel applets (for gnome and kde) or
panel plugins (for xfce) if your tool needs to display controls
perpetually [1].  of course, this is a problem right now because there
isn't an applet standard across desktop environments, and you would
have to write a tool for each.

it is not my intent to start a crusade, but my notification area is
starting to feel as useless and cumbersome as on windows because of
all the icons that are being thrown in there without considering the
usefulness of doing so.

besides, for music control, i would rather be able to use the built-in
multimedia controls on my keyboard, or i will just switch over to the
application window.

Just remove the tick at Tools->Preferences->General->"Show tray icon".

i recommend that this be the default for the debian package (this is
now quod libet's default behavior).
