Thanks for the effort but no, that's nor feasible. Editing
dpkg-conffiles (and there .new variants) is not allowed.

It is possible, but I am reluctant to do so. /etc/updatedb.conf is a
small file (only 10 effective lines) with simple syntax, so merging in
ones local changes from time to time is not that bad.
