This is most likely due to keeping a locally-edited /etc/init.d/proftpd during an upgrade. At least the file:
proftpd-1.2.10/debian/proftpd/etc/init.d/proftpd
from proftpd_1.2.10-15sarge1.dsc source does correctly find
/var/run/proftpd.pid and shutdown the daemon.
At least that's the problem I found just now on checking this on my
system.
