Actually, the subject already says all there is, however some more detail: I put mysql's datadir on a separate disc for performance reasons. However, the mysql_upgrade script always runs on server start because it doesn't get or detect the changed datadir and therefor doesn't find or create (as far as I can tell) the upgrade information file which should normally be used to avoid this.
