a little bit more of clarification:
gvim - the binary of the vim-gtk3 package. other apps didn't show this bug (tried lxterm and xelatex). I believe the problem is somewhere in the kerning rules, but I can't guess further.
I wrote "vowels and diacritics", but I actually meant: "vowels and cantilation marks", as can be shown in the images. sample text can be obtained from https://mechon-mamre.org/c/ct/c3301.htm .
