I run into a similar problem, but I've been unable to discover what is triggering it. Suddenly wnck-applet will be using 100% of the cpu and the window list and desktop switcher will be unresponsive (I have those two on a separate panel from everything else). "killall wnck-applet" fixes the problem, with a couple popups asking to restart the window list and desktop switcher, then everything is fine.
