I can confirm that the /etc/init.d/autofs script fails to stop autofs if you have loopback filesystems mounted that are outside of an autofs mount point.
I have two loop-AES partitions on my fileserver and I had to comment out the "umount_loop" part of the init script so that I can shut down autofs.
