Sorry for not fully showing the situation. The status of updmap is:

  # kanji-config-updmap-sys status             
  CURRENT family for ja: haranoaji (variant: -04)
  Standby family : haranoaji
  Standby family : ipa

And a sample TeX file is:

  historia.tex

After receiving your reply, I tried haranoaji without jis2004 option.

  # kanji-config-updmap-sys status   
  CURRENT family for ja: haranoaji (variant: <empty>)
  Standby family : ipa

Then japanese characters are displayed correctly (of course with the old
style kanji figures)!

So the point is: pxdvi can not use haranoaji fonts following jis2004.
I'm afraid that any fonts following jis2004 may suffer from the issue.
