This behavior is a per-application one. Using libstartup-notification, applications should stay in the desktop where they belong, but some apps (firefox for example) are known to cause problems. If you try vlc, xfce4-terminal, Thunar... they react well. Upstream reaction is that behavior should be implemented in application (to follow freedesktop.org spec).
