it's ugly and obviously not the "right" answer, but i recently found that even when using a remote source one can (at least w/backupninja 1.0.1-2) use the sshoptions in the [dest] section to pass in the desired options, e.g.:

type = local
directory = /srv/backups/rdiff-backup/osmc
sshoptions = -o IdentityFile=/root/.ssh/id_ed25519-backup
