Not sure if caja or engrampa issue, but when selecting one file and right clicking Compress.. the dialog pops up. It would be nice to have option (disabled by default) to delete original file if the compression was succesful (do not do that if there was an error, like lack of disk space, or file was not fsync/fdatasync correctly, etc). It appears that engrampa isn't implementing compression stuff on itself for many of the formats, and just calls subprocesses like tar for it, but I think it can be done anyway safely in caja/engrampa.
