That looks indeed like the culprit.This desperately cries for some autopkgtest tests which tests various ifupdown configurations - managed=true/false - valid iface config with/without a corresponding auto/allow-hotplug - invalid iface config with/without a corresponding auto/allow-hotplug - ... Lot's of combinations to test... I'd be more then grateful if someone want's to give NM a bit of autopkgtest love.
