The info you guys provided is not fully clear, but seems to me that you are on a setup that can be solved by allowing the ports of the bridge to be added when they are hotplugged.
I'm having this setup on a raspberry where the second card, the one I add to the bridge is a usb card and also on a desktop machine with an usb card. The setup should be a normal setup but you should change BRIDGE_HOTPLUG to yes on /etc/default/bridge-utils Can you do this change and retest again with a clean interfaces which doesn't specify anything for the eth interfaces? If this is not working can you guys let me know what hardware you are running, how they are attached to your system, ... we need the details to solve this, something like getting the status of the interfaces right after booting on rc.local, ...
