Messages are not deleted by bogofilter using default configuration, just moved to trash folder. Things which could to have happened to you: • messages are in some trash folder but you didn't find them (yet) → verify your trash folders. • you had a folder set but renamed it at some point, and messages are now in trash (https://bugs.debian.org/526048) → verify your trash folders. • unintentionally configured the plugin to "Delete spam" instead of "Save spam in..." → verify Plugins/Bogofilter in preferences. • you have default Bogofilter configuration but you have "Empty trash on exit" checked → verify Other/Miscellaneous also in preferences dialog.
