I have found a successful workaround at work where we use Fedora by adding my owncloud self-signed certificate to /etc/pki/ca- trust/source/anchors/ and running, as root, update-ca-trust. I have not tried again in Debian where there is no such directory (/etc/pki). I will tried again on my Debian setup in a few days and I will post more information if I find something.
