This problem with mate-display-properties concerns the work with two monitors, the problem is very old and has not fixed yet. This problem appears if there is a need assign the main monitor that to the right, to be able to move the mouse cursor into the display of monitor which is on the left. Windows of applications (such as file removal confirmation window and etc...) does not appear on the main monitor in case if you make the primary monitor on the right. If you assign the main monitor on the right, when you'll save files from programs on the desktop (export file from different applications, save file from Web Browser and etc...), they will not appear on the main monitor that is located on the right, these files will appear on another monitor that is located on the left which is not the main. Also, the windows of many programs do not appear in the middle of the screen, Instead, they appear at the end of the screen.
