That's interesting as I'm using Awesome myself; and I don't have
problems with JabRef or other Java applications.

I vaguely remember that I had to set some environment variable [0]
but currently I don't find anything in my environment -- oh, but I
still export _JAVA_AWT_WM_NONREPARENTING=1 in my ~/.Xsession?!

Anyway, good that you found the root of the issue, and maybe the
links below help in case you want to try Awesome again.
