I was just affected rather severely by this issue. /var on my mail server was completely full because of +4G of files in /var/lib/apt/lists/partial, which was causing all of my mail to be bounced. This stuff needs to be purged occasionally, or systems can be adversely affected. The solution proposed in #762891 seems like a good one to me. Thanks.
