This one is actually a bug in python-dugong. I have just fixed this in https://bitbucket.org/nikratio/python-dugong/commits/36dc1863633b6fe38a02e5ba07dd3b0cf5deeb0f. The fixed version is unlikely to make it into jessie, but it should be possible to get a fixed fsck.s3ql into jessie that can clean up the resulting mess.
