The packages do work side-by-side perfectly. The wish list item is to be able to remove jabberd1 so that you don't have extra binaries, that are not running, installed.
As far as I know there's a movement upstream to port mu-conference to jcr permanently, so if you want, you can just wait for that. This may or may not happen before the next version of Debian is released.
