This is actually an older bug, it already existed back in GNOME 2 already. It usually occurs when moving the window to the top such that leaves the visible area and the title bar is no longer visible. If you then try to resize the window by clicking on the corner, the window menu appears instead of the resize arrow. The MATE developers are aware of the issue and I think they wanted to fix it with the next release. Interestingly, I can reproduce it with MATE Terminal but not with Icedove, for example.
