Dear maintainer, I'm also experiencing the bug, on gtk3 applications with theme Blue Submarine (from https://github.com/NiceandGently/mate-themes-extras) and gtk-application-prefer-dark-theme=1.
I bypassed the issue by removing the gtk3-engines-unico package, which makes the applications throw warnings that "Theming engine 'unico' not found", but at least they run.
