It appears that if I run aven (or loch) before I open Thunar 1.6.3 it works fine!!! It might just be luck, but I have tried restarting a few times, and after Thunar, it is scrambled, before it is fine. Once it is fine, opening Thunar does not make Aven break, it might be random, and restarting is very tedious, so difficult to conclusively test.
