Can you try checking the permissions of ~/.config/liferea?
Make sure that it isn't owned/controlled by root.

I don't believe the window positions are actually stored in this
location though.

They *might* be stored in ~/.config/dconf
So check the permissions in there too.

I'm now at a point where the bug isn't happening and I can't reproduce it.
I removed gnome desktop and the bug is still gone..
In short, installing gnome desktop, running it, and then removing gnome
desktop seems to have fixed it.

I tried installing Debian Unstable in a VM and the bug doesn't even show
up there with a vanilla install which make me to think that maybe it was
a problem with my home dir? Possibly caused by an old config file from
liferea 1.8? Not sure.

I'd suggest to try creating a new user account and see what happens.
