After adding ca-certificates-java I found that a locally installed ca (/usr/local/share/ca-certificates/whatever.crt) was not being added to the java keystore, I looked at the passed added certs (even then running update-ca-certificates -f) on the stdin of the hook and saw that this cert was not listed. Running with --verbose I can see the local CA under the: Updating certificates in /etc/ssl/certs... message, but it is not counted as added or written to the tmp file that then gets catted to the stdin of the hooks, thus it is not listed as beeing replaced by the java hook. The only way I got it added to the java certs was by removing all the symlinks to the CA out of /etc/ssl/certs/ It was then that the count for added stuff jumped from 158 to 159 and I was shown by the
