This must be a local misconfiguration, some non-standard environment variables being set, and/or a bug in another package (maybe dkms). It tries to use kernel headers in $HOME/src instead of /usr/src. fglrx-kernel-dkms does not "look for kernel headers" on its own - this is the task of the dkms package.
