Ah, of course, I didn't notice that.

Did you have this problem from the beginning? I found some gconf
settings that seem to configure the font here:
~/.gconf/gPHPEdit/default_style/%gconf.xml

Perhaps moving that file out of there before starting gPHPEdit will
help, or otherwise (re)moving that entire directory to reset all
settings might help?

I personally don't have the problem, so I'm not sure where it comes
from.
