Can you try all that again with the 1.1.4 version (in experimental)
AFAIK, it fixed some DB corruption issues.
Did that server run in a VM (where the fixed corruption issues happened
reportedly much more often)?

WRT your suggested init script changes... I'm not sure whether this is
the right approach, that the initscript auto-repairs a DB,.. neither the
SIGKILLing...
Since that may break things even more and/or hide the actual problems,
which are then not fixed upstream.

There is a option disable_mailsync: you can set in the sksconf, which
will stop trying to mailsync and also these warnings
