You wrote that there is not GUI to configure the primary display, and that is simply not true. That said, switching the primary display as soon as I dock my laptop, works flawless here, so we need more information what is broken on your system. Could you attach your ~/.config/monitors.xml and the debug output of runnig killall gnome-settings-daemon && /usr/lib/gnome-settings-daemon/gnome-settings-daemon --debug when you dock/undock your laptop. The responsible component to setup the display settings is gnome-settings-daemon.
