Whatever happens here is not specific to libxvmc - see libpam-modules as another example for an MA: same package shipping a conffile. As long as the conffile shipped in the packages is the same across all architectures, there should be nothing to worry about (besides dpkg bugs, of course). If you meant this as general question, not specific for libxvmc, then asking at http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=684776 might give you a better chance of someone knowing he answer ;-) (esp. if you put Guillem in CC).
