Well, compare the two:

* aptitude supports a GUI and has CLI commands for its operation.
* apt doesn't have a GUI and has CLI commands for its operation.

Obviously, one of these is better than the other.  There's no point in
having two development teams working on essentially the same thing.
You already pointed out the problem with duplication, and really, apt
is at the center of that problem.
