APT recently introduced support for phased updates, and added some hacks to disable them in chroots to avoid breaking builders. As this is somewhat strange to behave differently depending on whether you chroot into a system or whether it's your /, this will go away eventually. Please create buildd chroots with APT::Get::Always-Include-Phased-Updates "true"; in /etc/apt/apt.conf.d/01phased-updates.
