Console-setup uses the keyboard files of X. Please test whether /usr/share/X11/xkb/symbols/kg is correct. BTW, the maintainer of the keyboard files of X prefers to name them after the country/teritory rather than the language. Indeed, Kyrgyz requires some changes in the Debconf configuration of the package. I haven't updated the list of non-latin keyboards for a few years.
