For culling, if I press the Delete button on the keyboard, only the
selected version is removed; the prompt reads 'Do you really want to
remove 1 image from the collection?'. Clicking the Delete on the UI
would actually delete both (I guess this is because of the selection
by hovering vs. explicit selection difference).

I see something similar in File Manager view: if I have two versions
of an image, select one, click Delete, I also get a prompt: 'Do you
really want to physically delete 1 image from disk?'. I click 'Yes',
and only the selected version is removed (and the sidecar deleted). A
bit annoying, but safe. I use it this way, because often I just reject
images, and after some photos, I flip the filter to show 'rejected
only', select all, then delete (as I want the sidecars gone, not just
removed from the database, in case I re-import the directory in the
future, I don't want to deal with the unsuccessful experiments).
