If you are running a non-cygwin program then it uses whatever Windows uses. If you are running a *Cygwin program* then it uses whatever Cygwin uses.
Sounds interesting. Might be worth a try. How do i make it to be a cygwin program? I build it using gcc under cygwin. Do i have to replace a header file?
