It's not the missing directories; it's the unexpected (for setup.exe) file magic number due to a slightly incompatible version of tar used to build the packages. This has been fixed in two ways -- updated packages have been uploaded (but may not have propagated to your mirror), and setup was taught to understand the other magic number (use the latest setup snapshot from <http://cygwin.com/setup/snapshots/>).
